I can only look for a conversation using emails. Isn’t there a way to look up for conversations by id?

Perhaps try cleaning up your data in Intercom to remove duplicates.

I did some digging into this, and it seems like I couldn’t find any open feature request to use the ID instead of the email address in the Add Note action step in Intercom.
