I’m using email Parser from Zapier and have three sepate mail boxes but when I go to set up my Zap I don’t see that it lets me choose. What am I missing?

Make sure the Parser by Zapier is using the same login credentials as your Zapier account.
In order words, use the Login with Zapier button.
Otherwise, please provide screenshots of your Zap trigger step and the Parser mailboxes.
