I have created several flows and they all run fine, but we have 2 new 365 CRM environments where we would like the flows to do the same things in. But from the account step in the zap, it seems I can only select one connection not multiple?
Is it possible to connect multiple Dynamics 365 accounts to a single zap?

You can only select one connection at a time. You will need to create multiple Zaps for each account.
